I've been pondering this for awhile. I'm thinking of installing 2-12 inch subs in the back,but not block the T-top area. I'm thinking of reverse mounting them behind the rear seat.To do this the box will be shallow.Maybe 5 inches deep and I can make up the cubic ft space with the length and width. Would this effect the sound quality?

Depends on the speaker. Every company has a square footage spec that a speaker needs for efficiency. I'm not sure if depth is an issue. Why 12 inch? Go 10. Crisper response and still plenty for that size car.

I went 10's in my last car.They don't have the hit I'm looking for.I tried different cubic boxes and none sounded right. I'm worried about the shape of the box,will it affect sound?

It will affect sound. I got a bandpass to get the sound I wanted. You'll have to check out a few styles to get a feel for what will be best. My last box just boomed too much. Drove me nuts

Bandpass = awful vibrations. In my opinion at least. I now have an enclosed MTX box with two 10" Polks in it. From what I've heard from a lot of people, bandpass sounds a lot better. So I bought an Audiobahn bandpass box with two 10" Audiobahn subs. I tested them out, and they can't compare to an enclosed box! Now I need to eBay off my Audiobahns... For the record, I ran both of these setups off a Rockford Fosgate 250a2 amp which pushes 125 watts RMS to each sub.

It depends on what kind of sound you want, and how good the box is designed

I'll be making the box myself.I have access to the tools I need. The problem is there is not much room in the back of my car.

Fine then just build 3 or 4 and with trial and error(many) you'll get a kick ass combination. There must be someone who markets a custom enclosure for your car
